I recently completed my PhD in computational biology in the Biological Sciences department at North Dakota State University (NDSU). My dissertation focused on “Transposable Element Invasion Dynamics and piRNA Cluster Evolution in Drosophila”.
Here are some tools listed, which I use almost daily for my work:
Programming Tools
- Languages: Python, R, Bash, Go, Odin, and Rust.
- IDEs: Helix editor, and VS Code.
- Terminal: Ghostty & Termius
- Version Control: Currently using GitHub and sr.ht but planning to transition to tangled.sh. Note for my future self: checkout jj vcs.
- Shell & CLI: I love tools like ffmpeg, yt-dlp, sponge (from coreutils), lynx, glow (basically everything Charmbracelet makes), ripgrep, bat, fzf, fd, and Pretzo.
- Note-Taking: Typst, Quarto, LaTeX
Essential Tools
- Diagrams: Typst and D2.
- Reference Management: Zotero (& zbib.org) & Calibre.
- Other Favorites: Kagi Search, f.lux, Folder Peek, Maintainence, TomatoBar, Raycast, ItsyCal, Hazeover, AppCleaner.
